So since there was talk of sneak and hide recently, I was wondering is there skill synergy in the game? For example, if you have high enough Scan, would that give you a small bonus to Hunt?

Short answer: No.
Long answer: frankly speaking, that's not how the code works.

It probably isn't how the code works. But having scan at master -is- going to make you a more successful hunter, so it would really be a compound benefit anyways.
You are only given a handful of opportunities to codedly differentiate yourself from other characters. The biggest ones in my opinion are stats and class/subclass picks in chargen, and you can't really even do much about the stat roll.
The real discussion should probably which class/subclasses work really well together towards accomplishing X goal.

The only skill synergies out there touch weapon skills. So having high piercing/stabbing skill does help backstab. Having high etwo does help backstab and so on.

spells have synergies and limitations.
skills not as much. hide good with backstab and sap. weapon skills with disarm. high ride with combat.

Oh yeah. Hide. I imagine hide helps immensely with stealth skills like backstab/sap/steal/peek. By that I mean being actively hidden, not having the skill at high level. Though it's perhaps a simple matter of seen/unseen by target relation bonus.

Weapon skills and parry/defense/disarm. Defenseskill and armor use. Hide gives a bonus to hit with backstab and sap, I think. When you use it coming out of hide.
Having any skill will help you watch/guard against that skill.
