If I chose a main guild that branched master x down the line and a subguild that starts me with x, but should only get to advanced, would I still reach master without the corresponding increase in the main guild's skill it branches from? Or do I need to get that other skill to the point I'd branch x normally before master is achievable and get stuck at the subguild cap until then?

If you have the skill on your list, you always get the higher of the two caps defined by your guild and subguild. So to answer your first question, yes.

But if I remember correctly, your cap is unlocked to the new high value when you branch the skill.

Not as of the last time I had a look at the code. The code was not that advanced.
